I am not sure if I just missed this but I am wondering if I can edit the Table of Contents Macro to default to a depth of 3 instead of 6 and default it to Numbered as well. This is the first time I have tried to edit a Macro so I am not sure.

By “default”, do you mean to make it so that any user creating a macro will have the a depth of 3 by default instead of 6?
This is not currently possible in XWiki. But, please create an improvement issue on the Rendering Jira project describing the feature 
Also, shameless plug but you could be interested by the Numbered Content extensions, providing a Table of Content macro allowing more advanced numbering.
