This morning I was searching certain files in the server and come across huge number of files “deleted-documents” under xWiki data/store/ folder. Is it possible to delete these files?

I guess you meant folders since there is no such file.
As the name suggest this is where deleted documents are stored. If you want to remove deleted pages you can do it from the document index in the UI. If you directly delete those folder you will end up with “broken” deleted documents references in the DB.
